We sort of did something like that last time. Our legendaries represented Old Magic VS New Science.

But we could do something more like your idea.
Well, one of the big things is less on the design and what not and more so on how the bad guys could use it, and there for, what its abilities are in general.

Lets see... they generally take 2 common well known concepts to start with (land & sea, time & space, truth & ideals, life & death), and then from those they make a third one that still meshes with the first two.

I think the first goal should be to come up with a base for the first two that fits the whole plot criteria, after which we can pick the 3rd.

The brain- Left side (creativity), Right side (logic)
Sacrifice- Greed, Charity
Time - Past, Future
Passion- Love, Hate


The brain one could lead to some neat designs with the creative one being more natural and free in design and the logical one being more structured and what not.
Well the thing is it doesn't matter what the bad guys want to do with them. A lot of these mascot legendaries just symbolized something like Land, Sea, and Sky. I think Game Freak came up with villians after they made these Pokemon... which would explain the really silly plots of what they want to do with them.

So let's not worry about what the villian wants, let's just think of a theme and do that.
Either way, I'd like to propose my trio based off on the mind/brain, with the main two representing the left (creative) and right (logical) sides of the brain.

Maybe the third one could be an enigmatic pokemon based on thought.
I like the brain ideas, but I think you have it mixed up (left=logical, right=creative).
The sacrifice one is similar to life/death, because Xerneas and Yveltal centered around taking and giving life.

I think it could be cool, but it somehow seems predictable :U

What about Physical/mental? One very Attack/Defense based and another more abstract SPa/SPd?
Kind of like Mewtwo's two MegaEvolutions

Whoops, my bad. Either way, I agree with the sacrifice one, I was mainly trying to list of various things to get some ideas flowing.
When it came to the legendaries, there was never one that was wrong and one that was right. So a Pokemon representing Hate and Love wouldn't fit, neither would Greed and Charity. It should be something more morally neutral.

Logic VS Creativity works because both are necessary things just like Time and Space. However I am worried that it might be too similar to the Truth VS Ideals angle. Logic looks for the Truth, while Creativity looks for Ideals.

Hm this is a tricky one.
Or, we could have it like Ho-oh and Lugia. They dont represent much, but are leaders of legendary trios.

Hm this is a tricky one.

To be fair, the creativity and logic one can be completely different depending on what they are based on. If you base it towards making a better future or whatever then yeah, it more or less becomes Truth and Ideals. However, it can changed depending on what the central theme of the game would be, so I don't think it's an issue in the end, it would just be a matter of having a story that supports which wouldn't be too hard to do.
So hey,
I dont know if this is any interest to anyone.
But I feel as if allthe animals should follow a themed region, as in
Hoenn: Tropics
Unova: City like
If youre making a tiger, an iguana and a kiwi, youd have to settle for a jungle like place where all theses animals can be found.
Dont make animals that dont relate appear in the same route or area.
Ignore this if you want, its probably just y perfectionist side talking.
Well it doesn't really seem like the region really relates to what Pokemon are in it. X and Y takes place in France and yet there are pandas running about.
Usuallly not, but its just a suggestion
I'd consider life vs. death to be a pretty unbalanced theme though.
Maybe mind and matter?
There's also Sight VS Sound. One legendary is deaf and represents the beauty of visual art. The other legendary is blind and represents the beauty of musical art.

Just a suggestion.
I like it personally.
