Oh okay, that clears up everything. I guess you will be re-ripping/re-using graphics for the future pancake puzzles only with an extra pancake added. That's totally fine, always good to be complete!
I'd group the sheets by puzzle type, to avoid having multiple sheets with the same sprites.
Actually I agree with this. Are there other puzzles that are similar like Pancake Stacks?
Didn't I suggest that already? Tongue

The cost for it would be sacrificing the number system.
Well, there are a couple other puzzles similar to Pancake Stacks, that have multiple puzzles that increase in difficulty but use the same sprites. Most of these are actually next to each other though, and thus would have all the sprites on one sheet, although there might be one more that's apart.
However I decided not to do it by puzzle type because, well, "puzzle type" can have different meanings. In one case, you could say that Pancake Stacks is a "puzzle type". However most puzzles are unrelated in terms of sprites, and their "puzzle type" is determined by how it's answered.

I'm actually planning to later on have a sheet for common answering methods that are used by unrelated puzzles, things like entering text or circling the answer. The reason I'm giving Pancake Stacks its pancakes is because they are exclusive to Pancake Stacks 1, 2, 3, and Super Pancakes, as opposed to circling the answer which is used by dozens of puzzles.

As Previous said, sheets by puzzle type would also sacrifice the numbering system. In my personal opinion I think that keeping the puzzles numbered is more desireable on the whole, even if it does mean that some sprites may be repeated one or two times.
Okay well whatever you want to do. I don't know this game so I wouldn't be able to make any proper decisions about it.

Professor Layton and the Diabolical Box (DS)

I have to solve each puzzle I rip, and since it's been a while I've forgotten the solution to some of these, so it's pretty fun to have to resolve them. I mean story-related ones are memorable so those I just do straight away, but for example Red Caps took a bit of thought. So that's pretty cool.
Oh, someone's actually ripping the puzzles! I like the artwork in some of them, and Layton is one of the few series of games I'm actually pretty good at. Great job thus far!

Also, was Bastion ever finished? I noticed a lot of missing enemies, at least. If you've sort of dropped it, would you care if I picked it up? All I would need is the program used to extract them properly...
puggsoy hasn't given up on Bastion, he's just taking a break I believe.
I am indeed taking a bit of a break from Bastion. Once I've done Mario Battle for BiS, (which I'm doing slowly, puzzles are just something easy submit) I'll do some more enemies. The problem is that I can't find some enemies, such as the Squirt and Anklegator. I haven't exactly looked in every single package, so they may be hidden somewhere, but most other enemies are fairly obvious (the RattleTail was in Mole.pkg, Scumbag in BigSupport.pkg, the Ura were even in Ura.pkg). I thought that the Squirt graphics would be along in GasfellaSquirt.pkg, but for some reason it only contains the Gasfella.

If you want, you can help with looking. The program used for unpacking the PKG files is a command-line application I can link you to, and the XNBs contained therein can be converted to PNGs using a program TheShyGuy made for me.
Unfortunately though, the program I use to organise the sheets is actually a really rough program I made myself, with no GUI (currently I point to the sheets in the code directly). There's also a lot of bugs (technical stuff to do with the animation names in the XMLs), and so I'll need to work on that.

Anyway, hopefully I won't spend too long on the Mario sheet and then I'll continue with Bastion (I'll still do puzzles in between). I'll also try and make my organisation program more full-proof and make a GUI, then you can help if you like.
Well no worries. I was simply curious, but I'd be glad to help in any way I can. Just send me a PM whenever you so desire.
I finally got off my butt and uploaded these!

Puggsy (Genesis)

JPG got me back into ripping Puggsy Tongue I would have done Star Fall Lake enemies, but since almost all of them appear only underwater I don't know how to get their proper palettes. I can manage to disable the water, but then the whole screen changes and it looks like the whole screen's underwater.

If I can't find a way to screenshot rip them I'll probably have a go and see if I can rip them directly from the ROM.
