Well, if I went in that direction, my idea would be this:
You fight him in a normal manner, probably a mix of other giant battles (like using mini voids as black holes) And once you defeat him, the floor breaks beneath him and he fall.
After that he climbs up and clings to the edge of the stage (where it broke) and battles you some more, only this time you can only see half of him (thus evening the odds since he wouldn't be as tall).
During the fight, Bowser would probably suck in Luigi, so he and Mario can fight inside of Bowser. Then Bowser would either suck up Dimentio or the Chaos Heart for them to fight, probably Dimentio though.
