Castlevania Aria of Sorrow looks fantastic. Harmony of Dissonance also looks good.

My fave in the visuals department is undoubtedly Zelda Minish Cap though, but that was already mentioned above.

Kirby The Amazing Mirror is also clean and appealing as well as Starfy.
Golden Sun.
All Super Mario Advance Games Smile
My Favorites by graphical Quality:
1. Castlevania - Aria Of Sorrow/Harmony of Dissonnance
2. Mega Man Zero 1-4
3. Zoids Legacy/Saga Fuzors
4. Kidou Senshi Gundam SEED - Tomo To Kimi Toko De (Gundam SEED RPG Advance)
5. Mega Man Battle Network 4-6
6. Super Robot Wars A-R-J-W/Taisen OG 1/2 Mega Man Battle Network 4-6
7. Fire Emblem/Sacred Stones
8. Gunstar Future Heroes
9. Contra III - The Alien Wars EX (only 9 since SNES is better in my preference)
10. Advance Wars 2 - Black Hole Rising
I never really got to play many Advance games, even if there are certain methods at present. Of those which I did, I would eternally maintain Sonic Advance 1-3 are up there, as well as Megaman Zero 4.
If the topic is still open? Super Robot Wars Original Generation 1&2 have very decent sprites. All Castlevania's as well. If you'd like to compare things though, try the Breath of Fire 1 & 2 ports or similar against their SNES (/etc.) counterparts. Dragon Quest Monsters: Caravan Heart is worth a peek too. As are: Klonoa: Empire of Dreams / Both Fire Emblem games / Mother 3 / Puzzle Fighter 2 Turbo / The last promise. Many others too.

But honestly, don't just look at GBA titles, give the GBC and GB ones a good look too. The 3 Castlevanias on GB had some beautiful elements for one example.

ah, ok, i wasn't sure if it would've been ok to mention a GBC or GB game, (i was pretty worried i was on a shaky bridge about contra 3 already, being a port), I honestly have not seen the sprites for those titles (I knew about them, but heard they were not very good), but I'll actually take a look at them then, thank you for the recommendation! (sorry for the late response, then again most people msg. multiple mo. apart)
I'm actually amazed Kingdom Hearts: Chain Of Memories hasnt been mentioned here considering how big spriting in CoM style was back in the day

I never cared much for Kingdom Hearts, but I do remember the chain of memories sprite style people used near-constantly tho.
