Alrighty guys, here's the tutorial about how to "restore" transparent textures in Ultimate Misson X!
After you've decrypted the BCH with the BMS, Spica can load your model. Here's an example.

We now want to export this model into a DAE model readable in Blender, so we need to export it with the Batch Exporter incorporated in Spica:

After this process, this is what we've got:

Now we need to import the model in Blender, but after that, we'll see this as a result:

You may ask me how to solve it. So, let the good ol' uncle Yarn explain it to you!
Thankfully, we've exported the models in Spica instead of Ohana, so textures can be saved.
You need to go to the Texture panel and disable Alpha:

Then you'll get a white texture you need to save on the Image Editor:

Then open Photoshop, use the Magic Rubber item and remove all the white that's unnecessary:

If you're not satisfied with this result, you can also use this method:

And with this you'll get a nice transparent texture ready to be painted with some background colors, just like this:

All reflection map and toon ramp textures are color inverted, so I won't put an example about them because it's EXTREMELY EASY to invert colors on them...

Once all textures are fixed with this method, the result looks just like this:
