I think that's extremely likely, especially now that I've read up on why Nintendo backed this in the first place.
Apparently Nintendo wanted something that would attract people to buy the game on their consoles over other console options. They could have put a character in the game like Sony did with Kratos or Xbox did with the Battletoads, but then choosing which version you bought would just come down to a matter of which character you liked the best. They needed to stand out with something that only they could do and nobody else could copy, and the Amiibo was the answer.
That said, I can definitely see them doing more of this to attract people to choose Nintendo as their console of choice for multi-system games. Though it seems that the third party is going to have to be capable of producing and distributing the amiibo figures themselves, so not everybody is going to be able to do it. Yooka-Laylee is definitely a game that I think could pull it off, though.
