I REALLY messed up during the converting. I think I know what I did wrong, though. Heres a picture of what a Rathalos turned out as:
I think that I needed to convert the OBJ to SMD, and then to DAE. What I did was I converted the MD5 to OBJ to SMD to DAE

Presumably because the MD5 looks like this, but with the Bones of the entire Rathalos and some texture. Apparently my Brain wasn't in my head all day yesterday.
I'll try the steps again, only with the OBJ, maybe it will heed better results?
