SpoilerSupposedly how it all ties in is that the Mavericks are purged of their desire to kill humans by the creation of the Mother Elf (Elves essentially being some sort of personified computery thingies).
However, Dr Weil "curses" her, whatever that means, and gets the means to control ALL reploids, and he reactivates Zero's lifeless body and gives it giant, massively destructive outer shell to make it live up to its true potential (The reason he takes orders is supposedly because that is how Dr Wily designed him to be).
Someone makes Zero a new body, adds Zero's consciousness, now free of the EVIL WILY PROGRAMING or something, and he and X do some sort of all out war that results in the death of 90% of reploids and 60% of humans or something like that. They lock up Omega (Zero's body and armor) and Weil after GIVING HIM A ROBOT BODY THAT REGENERATES AND IS EFFECTIVELY IMMORTAL and launching them into space, which does jack shit because they apparently can make themselves fall down from space.
Zero goes back to sleep in his new body, X gets emo and locks the Dark Elf (formerly mother elf) in his body, Ciel(?) makes a copy of X who goes crazy helping humans and thus kills Reploids indiscriminantly.
