Sorry about necroposting, but this hasn't been answered yet.

How do you work around a file that has it's encryption altered?

Use GAME RIPPER, it works with non-default keys too (it detects the encryption key from the file whatever it might be, and not just for RGSSA files, but for RPGMV/MZ as well).
