Speaking of the Mario RPGs, I'd like to nominate a couple from the Mario & Luigi games: Wisdurm, Giant Peach's Castle and Bowser X from Bowser's Inside Story; and Big Massif, the Elite Trio, and the secret boss from Dream Team.
The platformer games (mostly the 3D ones) also had their fair share of crazy-fun boss fights. And then there's... pretty much every boss from the first Yoshi's Island, namely the Potted Ghost and Raphael the Raven.
