The only problems so far is that on the Site Stats page and all the links in the Category Stats section point to the DS page and that you have to log in twice (at least for me, one on the forum and one on the actual tSR site) however I'm sure the staff are aware of them and will be fixed as soon as possible.

Nice catch on the stats page. I've updated the code to fix it and it should, hopefully, take affect as soon as the cached copy updates. As for logging in twice, this is unfortunately how it's going to stay. Since we're using one forum across four sites, there's really no way to do auto-login on the sites themselves, even though it's with the same credentials. One domain simply can't set a cookie for another. There are some workarounds for this but they're not particularly secure so we likely won't be pursuing them but the remember me checkbox should work so at least it's only one login per site.

For the comments section on individual sheets, is there an option for the uploader(s) to get notified in some way when there is a new comment posted on a sheet of theirs?

Due to the complexity of notifications in general, this is something we won't actively be looking at for the time being. It has come up in the past and we did discuss it but decided to focus our intention on more important features for now.
