Happens all the time, the issue is whether they own all the right to make that claim or not, you own none of the rights.
Also, if you're not aware, the vast majority of these claims are handled by an automated system, no automated system is perfect which is how so many videos still slip through.
AMV's are almost always in very clear violation of copyright, the fact that it's being contested over possibly the wrong copyright doesn't make any difference since you don't own any of the content yourself anyway.
Legally speaking you don't have a leg to stand on, really your only option is to chalk it up to experience I'm afraid.
