The program should be able to run KSSU (albeit slowly; use No$Gba unless you absolutely HAVE to use DeSmuME, for layers, for instance). There might be something up with your settings. I'd futz around with it for a while and see if that helps.
(like, blow into the USB port of your computer. If that doesn't work, blow into your hard drive. 
)Also, for NDeSmuME and remembering capitals: The program's name is NDSemuME, just with the S and e switched: NDeSmuME.
