A.J.'s idea is great, name them #000: Missing No. for example, and then if we just leave the trainers without "#000" then they'll appear after the Pokémon.

If we number the pokemon they'll come before any letters, so trainers will come at the end in alphabetical order.

@ Dazz: Thanks man, I figured that the people want it, and the Surfing Pikahu (with Surfboard) is in Battle Revolution...There's only one known instance of a 3rd Generation Flying Pikachu (or so I've read), and it can't be sent to D/P/Pl because of the 'No transferring Pokemon with HM Moves' thing (and I think it was only available in an American Event...)
