I preferred the MKDS rainbow road over the other rainbow roads.
Probably because I enjoyed the shuttle loop part =/

Shadow Temple from OoT stands out for me. That level combined all the creepier darker aspects of the Zelda Universe. I also like the Forest Temple.
The Cloud Man chapter from killer7 (the one where your mark is Ulmeyda) was great. Almost made me regret getting rid of my 'cube.

That was awesome. I loved the rooms where the background changed from sky to space. All of OoE's levels were awesome, actually.
Metroid Prime had some great levels too.
Especially Tallon Overworld.

Oh, and in Yoshi's Island, Touch Fuzzy Get Dizzy and the one with the chomp in the hills in the background that jumps up and drops on screen. DAMN, that scared me when I was a kid.
