I recently downloaded a ROM of the Konami G.I. Joe arcade game and there are some graphical errors that are really starting to bug me. The first 2 stages of the game look close to perfect, but after that things start getting off. In stage 3, there seem to be no floors. This is especially noticeable in the boss fight of that stage. The other very glaring example is in the boss fight with Destro. He's in a vehicle which should be in water, but the graphics shown are dirt. These are only 2 of many problems I've seen.
I found a playthrough of the game on Youtube with perfect (or close to perfect) graphics. When I ask the person who uploaded it how he got the graphics to look so good, he told me to use MAME32fx. I downloaded the emulator, but there was little to no change. I've had problems like this with MAME before but never to this degree. Any help, information, or suggestions are appreciated.
It is due to the emulation of the chips that might not be perfect and Konami's custom chips are hard to emulate. Anyway according to MAMEtesters, there is a bug in the emulation that seems similar to the one that you described here: http://mametesters.org/view.php?id=1858

Until if or when it gets fixed, you might have to try an older version of MAME. Anything older than 0.118u2 (where it crashes at the 2nd boss) should do.
