I'm trying to rip some backgrounds and maps from some games the only problem is they look like the game does or the sprites don't line up right. Another problem is what the sprites are that backs up the whole background there is parts missing has if there on another layer and when I look at the sprites nothing lines up. Is there something I'm doing wrong or a program I can use?

Which game for which console and what program are you using?
